So it's legal to upgrade a masterwork item to a magical one right? you don't have to craft it all at once as a magical item the way you do with a masterwork item? Talking about armor and weapons specificlly but i suppose that would apply to other things as well?
example
i have a masterwork scythe, i can pay tim the enchanter 2000gp plus commission to make it a +1 scythe or do it myself for 1000gp if i have the right feat?

It's in the text about creating magic weapons here. It says masterwork weapons can be enchanted, but doesn't say anything about it being required to be forged as part of the process (in which case, craft: weaponsmith rolls would be required along with or instead of spellcraft).
It doesn't come right out and say "a pre-existing masterwork weapon can be used", but I would say it's more likely they would point out if that wasn't possible.

You can enchant a master work item into a +1 item. Only master work items(or those made out of material that make them master work) can be turned into a +1 item. The pricing on the armor and weapon enchantment table factor in enchanting them by an NPC or outside source(with commission included.) It is cheaper to enchant and craft items yourself, but longer, of course. The enchantment table does not include the cost to masterwork an item. An Item must be crafted as a master work item and cannot be turned into a master work item unless you pay for the master work transformation spell. You must have at least a +1 enchantment before adding any other abilities or effects to the item. A master work weapon adds 300 gp to the base price and 150 gp to armor.
In order to craft a magical item, you would first need to craft the item using the appropriate crafting check to craft a master work version of said item, then use the appropriate spellcraft check to enchant it.
Alternatively you can just find or purchase a master work item and enchant it by just using spellcraft.

The spell Masterwork Transformation lets you start with a non-masterwork item.
Enchanting weapons and armor is a standard request of a magic crafter. There is no special commission unless something else is driving it. For example, getting a orc-hating elf to enchant an orc's weapon.
