Many Shot + Smite Evil Question

So if one were to play an archer paladin and utilize Many Shot to get two arrows on the first attack, would the smite damage apply to each arrow as well?

Yes. The feat is clear in what damge do not get doubled, Crits and precision damage, Smite evil is neither.
