The only place the blessings deck goes is into the blessings discard pile. The blessings deck and blessings discard pile are only used to keep time and the physical cards to not enter into the players hands or anything. (The game mechanics of the cards may enter depending on what certain cards read... but only the rules of them... the physical cards remain separate.
All other cards in play go to the general discard pile for each character if used from your hand.

There is one instance that I know of when the blessings timer deck 'goes' somewhere besides the blessings discard pile. When a Villain escapes and was not defeated. In this case cards come from the top of the Blessings Timer deck and are randomly distributed to locations with the villain so the villains location is unknown.

I see, it is only if you don't defeat him. We were still doing it wrong, because we shuffled him back into his location.
"If any locations are not closed, the villain escapes. If you defeated the villain, count the number of open locations, subtract 1, and retrieve that number of random blessings from the box. Shuffle the villain in with those blessings, then deal 1 card to each open location and shuffle those location decks. If you did not defeat the villain, do the same thing, but retrieve the blessings from the blessings deck instead of from the box."
