The druid's class levels stack with levels of any other classes that are entitled to an animal companion for the purpose of determining the companion's statistics.
Is normally pretty clear for multiple sources of AC, but it doesn't cover one source of multiple ACs.
Do you:
Get multiple ACs (most sensible, justifies how Boon Companion is written to account for a character with multiple ACs when multiple AC sources stack for power per the above quote)
Stack (Even with just a snake this can get very broken very quick, and with a dinosaur from the subdomain it's crazy)
Overlap (useless, so very useless)

I think the answer to this is "You shouldn't be able to take both of these domains. Ever."
There are no Paizo-compatible deities that grant both domains, for good reason. And your GM shouldn't allow you to take both at the same time.
If you were a Cleric with the Scalykind domain and you took Druid levels with the Animal domain, then they would stack.

A quick check of PFwiki says Ydersius used to have animal domain and still has Scalykind. There's also Separatist archetype.
Gah, you're right. They've really screwed the pooch on this one. There's just no good way for it to work at all. The levels can't stack because then you're getting a doubly-powerful companion, and you can't have two companions because that's too powerful too.

ANY OTHER CLASSES.
A Cleric (Animal/Scaly) doesn't have OTHER classes to stack with, it's the same class and same level.Each Cleric level only counts once. 'stacking' doesn't mean you count something twice,
it means two separate things are consolidated together, but here there is not two separate class levels to stack.
The wording does indicate they are are counted towards determining the stats of one single animal companion, which precludes them granting separate companions, but because a level cannot stack with itself they get no benefit. Of course, you still get the other benefits of each domain.
