Can it happen?
Say the character is under the effect of the Fly spell, but is walking down the corridor because this isn't anime and there are reasons to keep both feet on the ground.
Then say that walking character falls into a pit trap and fails their Reflex save. Does the Fly spell prevent any falling, or does flying require an action, putting the entire fall (or 500 feet of it) before the character can fly out?

I would say that when the pit trap is triggered, the worse thing that may happen to the player is that he fails his Reflex save AND forgets that he can fly, so he slowly falls. Even then, he might fall 30 feet before he flies back out. Best case scenario, the character makes the save and remains flying over the pit.

There is a specific rule to avoid falling damage when flying, it is under the fly skill.
Avoid Falling Damage: If you are falling and have the ability to fly, you can make a DC 10 Fly check to negate the damage. You cannot make this check if you are falling due to a failed Fly check or a collision.

Howdy Diego,
It brings to mind the conversation about falling unconscious while flying. Many people felt that an unconscious character with a fly spell would either hang in mid air or float to the ground (similar to the spell ending).
My logic was that if a character was affected by a fly spell but chose to walk on the ground, when the pit trap is triggered, he would get the normal saving throw vs the trap (usually REF for pits). If he passes, I would assume that he either jumped away or took flight in time. Failing the save means he was caught unaware, so he could not consciously choose to fly. In this case, either he remains hanging in mid-air or slowly floats downward. I prefer slowly floating downward...and if he is slowly floating downward, it is controlled enough that no fly check is needed.
I had understood that the DC 10 fly check for avoiding fall damage was for someone caught in a free fall due to taking damage while flying.

Attacked While Flying: You are not considered flat-footed while flying. If you are flying using wings and you take damage while flying, you must make a DC 10 Fly check to avoid losing 10 feet of altitude. This descent does not provoke an attack of opportunity and does not count against a creature's movement.
If you fail a flying check for taking damage you fall 10 feet. You can't make a fly check to avoid that.
The Fly spell has very specific conditions that define when you get the floating down effect:
Should the spell duration expire while the subject is still aloft, the magic fails slowly. The subject floats downward 60 feet per round for 1d6 rounds. If it reaches the ground in that amount of time, it lands safely. If not, it falls the rest of the distance, taking 1d6 points of damage per 10 feet of fall.
That effect is not Feater fall [so we were both wrong saying that it was it] but a fading of the spell effects.
If you are paralyzed I thing that you can still sue fly, even if your flying skill is modified by your effective dexterity of 0, but if you are unconscious the effect is identical of that of becoming unconscious when walking. You drop to the ground. But while flying the ground usually is a long way down.

The "stay in flight while unconscious" was a earlier versions thing and a lot of people ported it over to Pathfinder, never questioning the effect of the rules changes made in the meantime.

Note that losing altitude if you are attacked while flying depends on what kind of flight you have. Specifically it mentions wings. Other forms of flight are not mentioned.
Rules as written, I believe the scenario would be resolved like this:
Character steps on trapped square and triggers a Ref Save.
Passes save, no further action.
Fails save, character is now falling into the pit.
Character makes a DC10 fly check to negate falling damage and is now at the bottom of the pit.
I have not seen anything state that the character did not fall the correct distance after making his Fly check to avoid falling, just that the damage was negated.

From where I see it, controlling the fly spell is linked to your volountary actions. You don't have them while paralyzed so you fall like a stone.
