if a marilith had an alignment of cn would they detect as that or does the alignment subtype take precedence

I think they still detect as their alignment subtype. Neutral clerics of evil gods detect as evil, and it's a similar situation.

The way I see it, creatures with an alignment subtype are formed, at least partially, from the essence of that alignment. Even if they manage to break away from that, it is still a part of them at their core. So they detect as both their subtype and their actual alignment.
