By a RAW standpoint, it looks to me that you are correct in both assertions.

Yeah, it should probably be changed to read your Int bonus is added to damage rather than int modifier to remove the possibility of negative values reducing the base effect.

If for some reason your an alchemist whose rather dim and you don't give up your bombs, they will indeed get your intelligence modifier as a penalty to the damage. Maybe look at taking up vivisection?
All joking aside if you got some Intelligence penalty from something it could be troublesome. Touch of Idiocy perhaps.

My alchemist (visectionist btw) has taken alot of intelligence damage and may be throwing acid flasks. It's just damage though so he can still prepare extracts.(just learned that today)
Diseases, poisons, spells, and other abilities can all deal damage directly to your ability scores. This damage does not actually reduce an ability, but it does apply a penalty to the skills and statistics that are based on that ability.
Intelligence: Damage to your Intelligence score causes you to take penalties on Intelligence-based skill checks. This penalty also applies to any spell DCs based on Intelligence.
And most of the party has taken mental ability damage so there is much joking and playing dumb at the table.
It is too bad that I can't use acid flasks with much sucess, but thems the rules.
