The rule is actually pretty straight forward. If two archetypes replace or alter the same class feature, they're incompatible.
You can't take any archetypes that both affect the same class feature in any way without making an exception to the rules.

Sohei modifies by adding feats to the bonus feat list.
MoMS replaces the bonus feats with a different set of bonus feats.
As Cheapy and Ssalarn said, you technically can't stack them because
"none of the alternate class features can replace or alter the same class feature from the base class as another alternate class feature".
However, since the Sohei modification is strictly additive, while it remains technically not allowed, I doubt it would be imbalanced or really problematic for a GM to allow it, and many GMs I know probably would allow it.
If you do choose to do this, however, you would need to work out whether the Sohei's feat list gets overwritten my the MoMS list, or if the Sohei list adds to the MoMS list.
