Do sohei and MoMS stack? There are some abilities that are changed but not X'ed. How does that work? I am shooting for PFS not home brew.
Yes you can, none of their abilities remove the same one.
Remove or alter, not just remove. I'd have to check to make sure, but the alter part is pretty important.
Both modify the bonus feats class feature. The do not stack.
MoMS replaces the bonus feats, and sohei adds to them. Still a no go?
Both modify it by RAW and they don't make canonical exceptions. If this isn't PFS, ask your GM but the rules are clear.

The rule is actually pretty straight forward. If two archetypes replace or alter the same class feature, they're incompatible.
You can't take any archetypes that both affect the same class feature in any way without making an exception to the rules.
Sohei modifies by adding feats to the bonus feat list.
MoMS replaces the bonus feats with a different set of bonus feats.
As Cheapy and Ssalarn said, you technically can't stack them because
"none of the alternate class features can replace or alter the same class feature from the base class as another alternate class feature".
However, since the Sohei modification is strictly additive, while it remains technically not allowed, I doubt it would be imbalanced or really problematic for a GM to allow it, and many GMs I know probably would allow it.
If you do choose to do this, however, you would need to work out whether the Sohei's feat list gets overwritten my the MoMS list, or if the Sohei list adds to the MoMS list.
I don't care for the mounted feats... But it is PFS, so I will ask, but not expect too much. Thanks a bunch guys.
