I'm not much good technically and dont know if it will help your problem, but do you have Goodreader? I also use an Ipad3, download the PDFs in safari and then choose the "open in Goodreader" option. This then lets me unzip the files, rename them, read them, edit them, etcetera. I've never had an issue with accessing them, but I've always had goodreader installed.

Safari on iOS devices does not unzip .zip files, and so it will not open our .zip files. Some customers have had success using the GoodReader app to download, unzip, and view PDFs with. There may are also some free unzipping applications that can be used for this purpose. You can read more about this issue in this thread.
