I have a second level character but haven't been able to play for a while because the lower tier table is full. If I play a pregen on a higher tier what can I apply to the lower level character?
Can I apply the xp, pretige and fame now or do I have to wait til my character levels up to the level of the scenerio?

Does the chronicle have to be applied as soon as the character is eligible? I have a cert from playing a 7th level pre-gen in a 5-6, 8-9. Does the cert get applied as soon as I hit level 5, or can I wait until the character hits level 6 to apply it?
It is applied as soon as you reach the level of the pregen, which in this case is level 7.

Kevtor, it is possible that whoever was explaining it to you confused two different rules:
1. After playing a scenario with a pregen, you assign the chronicle to a specific character, which applies the chronicle when it reaches the level of the pregen.
2. After GMing a scenario, you assign the chronicle to a specific character. If that character is not in tier for the chronicle, it applies the chronicle when it reaches the minimum level for the scenario, regardless of the subtier actually played. (Also, if that character is in tier for the chronicle, it gets credit immediately for the subtier it qualifies for, regardless of the subtier actually played.)

Erhm... wait. Conflicting information.
My highest level character is 4. Just the other day I used a level 7 pregen in a tier 5-6 that we played up to 8-9. The GM asked me at the end if I wanted this to apply to my character when he got to level 5, or level 8. Not level 7. I said I wanted it to apply to my character when he reaches level 5, which will be tonight if everything goes alright.
Was he right, or wrong? If he was wrong, what level could I apply the sheet to my character?

As has already been mentioned, your gm was incorrect. When you play a pregen and choose to apply it to an existing character the chronicle is applied when the character reaches the level of the pregen.
If you play a non-1st-level pregenerated character,
you can apply the credit to your character as soon as she
reaches the level of the pregenerated character played.

Eric is correct, and furthermore, when you apply it to your character at level 7 you would get subtier 8-9 rewards (since that is the subtier you played it at).

what if you play a level 4 pregen more than 3 times. where is that experience applied? does it keep stacking after you reach enough xp for level 5?

Yes, all the credit you've earned with level 4 pregens gets applied, in order, when your PC reaches level 4. That could mean your PC advances several levels all at once.
There is a drawback to playing lots of games with a pregen before your PC is of level since you will only earn the gold of the sub-tier at which you played the adventure. And while you can protect your PC from death by switching the credit to a new PC, you don't get useful credit for that adventure and can't play it again for credit.
Not to mention, you'd be playing pregens a lot more than your actual PC.

Correct. You should get the rewards for the subtier you played.
