There are spells like the 0 lvl Askew Balance that cause the target to become prone. The issue we have ran into is a 0 lvl spell instantly grounds flying targets. Do winged flying targets fall to the ground when caused to become prone? Some of spells like the one I mentioned above have decent range that can deal significant damage at low levels.
Any advice on this issue is appreciated.
The DC should be pretty low for this one, shouldn't it? Considering you lose out entirely on the "+ Spell Level" portion of the save.
It allows a fort save and SR. It wouldn't make a flying creature fall to the ground, maybe take damage, and become prone, since they're not on the ground to begin with. It's a 0 level spell.

Well, those spells are 3rd party, but even still, why would a prone flying creature become grounded? Are you taking the RAW "a prone creature is lying on the ground" line to a silly place?
Additionally, a flying creature can't be tripped, so why do you think they become prone from this spell at all?

My opinion is that this 0 level spell has no impact on targets that aren't on the ground. It can't make dragons fall from the sky. Or even a bird.
It is my opinion that Flying creatures can't be knocked prone at all, so no, the spell would do nothing against them.
