I must have done something wrong last time I posted this so I am trying again.
I have a 5th lvl ranger, archery based and decided to add a lvl of Alchemist to the mix. I was mainly adding it for the extracts and mutagens as I do a lot more damage with my bow. However, I started to think about my favored enemy and its pluses to damage. Which made me wonder does it apply to the bombs as well. Lets say I hit a human (+4 FE) with a bomb within 30 feet. Does that mean I do 1d6+1(INT)+1(point-blank)+4(FE) and if so does that mean the splash is 7 points (always the min damage). Thanks in advance.

Against a target that is your FE, yes, the damage would be 1d6 + 1 + 1 + 4.
As for splash... well... both point blank and favored enemy apply bonuses to the damage roll, not to damage period, and splash damage is never rolled. But it does say that splash is always equal to the bomb's minimum damage... which can also be taken to mean the minimum without modifiers (such as point blank's +1 within 30 feet).
This is a bit uncertain here and opens a few more related questions, such as:
If you have point blank shot and throw a bomb at someone exactly 30 feet away doing 1d6 + 2 (int) + 1 (point blank), how much does the guy behind him (standing at 35 feet from you) take in splash damage? 3 or 4 points? What about the inverse where you hit the guy at 35 feet distant and splash onto the guy 30 feet from you?
Basically: How do situational damage bonuses effect splash damage.
