1) Can a sohei make flurry of blows with a double crossbow?
This ability replaces purity of body, diamond body, quivering palm, timeless body, and tongue of the sun and moon.
Drawback: Due to its size and weight, you take a –4 penalty on your attack roll if you’re proficient with it, or –8 if you’re not.
Load: Loading one bolt is a standard action; the Rapid Reload feat reduces this to a move action. Crossbow Mastery allows you to reload both bolts as a single move action.
I think yes, it's one way to make good the double crossbow, besides the fact that it's impossible make 4 bow attack with a manyshot, the maximum for the best archer I've see it's 4 in 6 seconds.
2) Can be used by a medium PC a large heavy crossbow? I think yes, because a medium heavy crossbow can be used with penality with one hand, and a large heavy crossbow may be used only with two hands, right?
3) So, for the 2 previous questions, a sohei must have crossbow mastery for flurry with crossbows? Or only rapid reload? Or neither feat?
Benefit: The time required for you to reload any type of crossbow is reduced to a free action, regardless of the type of crossbow used. You can fire a crossbow as many times in a full attack action as you could attack if you were using a bow. Reloading a crossbow for the type of crossbow you chose when you took Rapid Reload no longer provokes attacks of opportunity.
Special: Starting at 6th level, a ranger with the archery combat style may select Crossbow Mastery as a combat style feat.

The double crossbow is listed under Crossbows in the Expanded Weapon Groups of Ultimate Combat. This means they qualify for the fighter class feature, and thus qualify for the Sohei class feature. So yes, you can flurry with it.
You'll still only get one attack unless you have a way to reload it or draw another one as a free action.
2) Can be used by a medium PC a large heavy crossbow?
Ask your GM.
"Most projectile weapons require two hands to use" could be interpreted to mean they are two-handed weapons.
"Normally, operating a heavy crossbow requires two hands" could be interpreted as either a special way of wielding it that doesn't change the encumbrance category, or it could be interpreted to mean it's a one-handed weapon that only requires two hands to load and fire without penalty.
Personally, I think it's a two-handed weapon and thus can't be wielded when oversized.

You don't need those feats, but they're very handy. Without crossbow mastery or another way to reload as a free action, you're stuck making only one attack with that weapon.

Ah, I didn't see that. Then yes, you can still flurry with it, but you'll only ever get one attack per round with each double crossbow. If you had a bunch of pre-loaded double crossbows and the Quick Draw feat, you could make multiple attacks (and spend a long time reloading them all out of combat).
Many GMs will say crossbows cannot be pre-loaded as the bolts fall out. So ask your GM what his crossbow rules are before you start.

Oh, well sorry there's a specific text that says mastery does X. Use that rule, you CANNOT FoB with this. Sorry missed that.
I deleted my other posts as they were wrong.
FoB is a full attack action, and if you cannot reload as a free action then you cannot continue to flurry after the trigger is pulled as you are out of ammo.
