Hmmm, this might be better suited for the actual Kingmaker board. If the campaign has been going on for several years maybe the cleric has gained some levels. My PCs gave the unicorn a funeral then kept the ashes just in case.
Do you want them to raise the unicorn? Would the Unicorn want to come back?
The Unicorn could mention a certain fey (if they manage to communicate with it), although it may not know the name of it. This could be used to foreshadow the events that start to unfold late in book 5.
Also, I think players would love to have a unicorn mount. All of my PCs have named their horses in KM.
Edit- You could have them spend a BP to raise the unicorn if money is an issue, negate the unrest with the fact the Kingdom has a Unicorn.

It would be very difficult to bring the unicorn back. The priest that you mention is a level 4 cleric, nowhere near powerful enough to cast even "Raise Dead" (which would not work anyway, given the nature of the unicorn's death and the time since it died. You would need a Resurrection spell, which is going to be very expensive (and likely require dragging the body back to New Stetven in Brevoy to find a powerful enough cleric). Not an impossible task, but one far outside the normal abilities of a low level party.

The reincarnate spell is a great low-level (need a 7th level druid), inexpensive (no gp cost) method of reviving the dead. They won't get a unicorn (well, without a d%=100) but they should feel good about it, and when they become more powerful they can use wish or miracle to restore the original form. Or you could make a special quest to recover the horn, which could return the unicorn to its original form in a special ritual.
You can change the local dryad druid (Tiressa) to level 7 to accomodate for this with minimal difficulty.
Alternatively, a druid with a scroll of reincarnate (or any character with Use Magic Device) is pretty reliable (700gp, so it could even be found at Oleg's by special request).
Finally, you could reintroduce the older arcane version of reincarnate, which is a 6th level wizard spell (possibly 5th level if you want). The d% results are different:

Re-roll if the result is too far from the original alignment.
You should congratulate your players, they're either very immersed in the world or are thinking strategically (or both). The unicorn should be able to foreshadow things nicely (as Laschoni suggested).

I think this is an awesome idea and could allow you a nice way to bring in some of that foreshadowing of the endgame (book 6).
I can absolutely imagine what it would have been like to be 12 and being able to say that our party found a means to resurrect a unicorn - talk about Totally Freaking Cool! And then to have that unicorn show up from time to time as a reocurring NPC in the game? It's a prefect Get Out OF Jail Free card for you as the DM... There may even be a way to have the endgame be more personal to the party if a certain someone finds out about the unicorn... Maybe captures it? The possibilities are endless!
But seriously, there is no reason to withold the party's ability to bring the unicorn back, espcially if they are doing it for good reasons. I'd just make sure that there was some epic quest to do it -- I like the ideas presented of having Tiressa or someone else in the area take care of it for a price.

I would call it that you need some really powerful magic to bring that Unicorn back.
Something they might want to keep in mind for higher levels, but "True Ressurection" or even "Limited Wish" would be appropriate in my humble opinion.
I feel it's like torturing (foul magic) a 3-year-old (pure innocent) and then coming back the next day and asking if he wants to come out and play again.
