It seems to me that the natural armor bonus gained by the Prestige class would increase you base Natural armor bonus. this would not count as separate Natural armor bonus but more in line with he feat Improved Natural armor. what are your thoughts.
MY character currently has a base NAT armor bonus of +7
the wording is here:
As his skin thickens, a dragon disciple takes on more and more of his progenitor's physical aspect. At 1st, 4th, and 7th level, a dragon disciple gains an increase to the character's existing natural armor (if any), as indicated on Table: Dragon Disciple. These armor bonuses stack.

We treat dodge bonuses and natural armor bonuses as ALWAYS stacking.
