Weapon Adept doesn't replace the unarmed strike class feature, so a Weapon Adept's unarmed strike works just like any other monk's.
The only difference is that he has Perfect Strike rather than Stunning Fist.
Can you use unarmed strike with a weapon? I know thats a stupid question but I appreciate your timely response, I'm just concerned about whether or not he'll be effective with so many unarmed benefits at first level if that makes sense.

No you can't, but...
The only major unarmed benefits at level 1 are improved unarmed strike (which just makes your unarmed strike as good as using a weapon), stunning fist (which is replaced by Perfect Strike), and 1d6 base damage (which you can also get with a monk weapon). So I would say that the Weapon Adept monk does fine at first level whether he chooses to use a weapon or not.
