I obtained the bulk of mine from Ebay. As legal sales of pdfs aren't valid anymore (except it would seem, for issue 139), I would suggest heading there to find the issues that you don't want to buy off of Paizo's Store.
I sold a complete set on Ebay a couple months ago. If I remember right, I got about $60 for the whole set, which was a bit lower than I was expecting. Sorry I don't have another set to sell you!

Indeed, the Paizo store has 8 of the 12 issues available (in print form), and of the 4 issues that they don't have in print, one (the first chapter of the AP) is the only issue (of that AP) that is available on PDF, which really only leaves 3 issues you have to find (and eBay should have those for a good price)...
By the way, I too plan on running a Savage Tide campaign starting sometime after the New Year and I found that the "Web Enhancements" for this AP are still available HERE...
Also, if you don't already have them, issues 348-359 of Dragon Magazine have various "support" articles for the AP as well (but they aren't necessary to run the AP)...
