From the players' guide, the non-persecuted religions in Westcrown would be Asmodeus, Abadar, Erastil, Iomedae, and Shelyn.
Asmodeus can be problematic for the default assumptions of the AP, as well as the negative channeling implication. I would definitely suggest you discuss that choice with your GM, if that is what you want.
In some ways Abadar or Iomedae would be most setting/theme appropriate, depending on which appealed to you more. However, the others provide some extremely interesting role-playing options. Shelyn, in particular, has a few intriguing possiblities.
If it were my choice I would rank them:
Shelyn
Abadar
Iomedae
Erastil
Asmodeus
This is a matter of personal taste, but is also influenced by my GMing the path right now.

Thanks Scribibng!! I have read the players guide and plan to read about Shelyn more in depth. I currently am running Shackled City and am playing in Rise of the Rune Lords, but we are about 2 weeks away from the end of RotRL and then will pick up on Council...
I kinda get from reading this guide, that we will be fighting "against" the lawfulnessof the Thrune rule, is ths a correct assumption? If so, would not a really cool chaotic priest, with perhaps the Hidden Priest archetype be a really cool roleplaying choice...

A chaotic cleric could work well in the AP, but it depends on the tack your GM is going to take. I don't want to spoil anything for you, so I won't go into any details. However, I strongly encourage your GM to check out some of the suggestions on these boards to get the most out of the AP.
It won't spoil anything to say that an exposed cleric of a chaotic god would have a very difficult time with the Lawful authorities and citizens of Westcrown. Which doesn't invalidate the character idea, of course :)

Yea reading over the Player's Guide it says that Chaotic clerics are persecuted (the city REALLY strives for Lawful). And it says that you can pretty much worship whatever you want, so long as you worship Asmodeaus as well...not sure if that will help with the roleplaying aspect for you or not.

Grain of Salt: I was a player in CoT and am not sure how much of our game was our GM’s ideas versus the AP as written...
For most, all really, of your interactions with the general populous and NPCs who are not close allies, you should be disguised anyway – at least until toward the end of the AP. So while yes a cleric not of Asmodeus will have problems with the powers that be and a chaotic one even more so, you will be hiding yourself from them anyway so it really won’t matter.
That is unless you want to go with Asmodeus, which I would not recommend - not because of the channeling issue. For the RP issue. Any rationalization you can come up with as to why your character would be rebelling against the establishment is going to, at minimum, boarder on complete incredulity. And so are the “reasons” any of the PCs or NPC allies would trust you. That might be fine or fun for some groups... I would not recommend it unless the group explicitly says it’s cool.
From my experience, as far as the RP goes anyway, it won’t make any difference what deity you worship. It is just the more chaotic and/or good you are, the more you will be naturally opposed to the status quo – but there will be plenty of reasons to get your rebel on for any alignment.

OK guys..after much research I have settled on a choice for my character..I think I am going with a "freedom fighting" Cleric of Milani. I think we are looking at a group who are out to effect a change in Westcrown and return her to her former glory. My family were Aroden worshippers for generations until his death, and my ancestors were put to death by the Thrune regime for sewing sedition and participating in the rebellions....
