A mutagen doesn't alter your shape at all, it simply enhances your physical traits -- consider it steroids if you need a real world counterpart (consider it steroids the same way you would consider pathfinder's firearms compared to real firearms).
I'm certain that is what is intended. It's just that some people aren't.

Probably not as well as the alchemist would be. Mutagen focused alchemists are scary. And possibly the best DPR in the game, as well as 6 levels of spells.
I can kind of understand the concern.

After level 2, he should be. The fighter might eventually get past him, but I'm not sure when that would be.
Feral Mutagen gives three natural attacks, which are done at full BAB. At 10th level, when hasted, the alchemist will have 4 attacks at full BAB, which will be 3 below the fighter's BAB. The mutagen almost covers this gap. The fighter will have +2 to hit / damage from weapon training, and probably another +2 from gloves of the duelist. So +7 over the alchemist to hit pre-mutagen, and...+2 over the alchemist for damage per hit.
So they'll get 2 attacks when hasted at full BAB, and one at BAB-5.
Alchemist spends a round drinking an extract of Enlarge Person, possibly with Shield as well from that discovery. So that's another +1 to hit / damage, negating the BAB advantage of the fighter. As well as +4 to AC, on top of the +2 NA from mutagen, +9 from Plate Armor, and +1 from Dex.
Due to alchemical allocation and a +5 potion of Greater Magic Fang, they have +5 to-hit and damage on Bite attacks, which never really runs out. 20 hour duration too, no need to drink when combat starts. This surpasses the bonuses of the fighter on two of the alchemist's 4 attacks. Hell, you could prepare alchemical allocation twice, and drink the potion again to give +5 to-hit/damage on all 4 of his attacks.
So, he has 4 attacks at full BAB +2 mutagen +1 enlarge person, +5 Potion of GMF. That's not even considering an amulet of mighty fists.
Assuming 24 strength and +2 greatsword for the fighter and +2 Amulet of MF, that's something like this:
fighter:
10+7+2+4+1(weapon focus)+1(GWF) = +25
+25 2d6+7+2+4+2(weapon spec) = +25 2d6+15
+25 2d6+15 / +25 2d6+15 / +18 2d8+15
alchemist:
7+8 (str)+2 mutagen +5 (PoGMF) + 1 (weapon focus bite) +2 AoMF = +25
+25 1d8+8+5+2 = +25 1d8+15
+25 1d8+15 / +25 1d8+15 / +24 1d8+15 / +24 1d6+15
That's ignoring Power Attack or Furious Focus. Or a beastmorph / vivisectionist, who will have +9 strength due to Large size, reach, and pounce.
*shrug*. Fighter can't touch that. And that's only using 1 3k potion, which is never used up.
