Best would be to make it a Sword of Subtlety, then increase the TH/DMG bonus.

How would I calculate the cost to add the subtlety feature?

Just price it exactly the same. There's no mechanical difference between a wakizashi and a shortsword, and if you're just getting the base weapon, that's fine.
If you're asking the price of 'Subtlety', subtract the cost of the enhancement bonus from the cost of the Sword of Subtlety. If it doesn't match up to a +x boost, it's a fixed amount, tack it on.
Magebane used to work against any creature with spell-like abilities, so it was arguably the most awesome bane out there. Everything has spell-like abilities.
This got nerfed to only affect arcane spellcasters...wizards, sorcs, bards, 3.5e Warlocks, and so forth. Nice, but not nearly as broken.
The real Bane enchantment is Hunter's Bane, and that's only if you're a ranger. Bane against all your FE's. Combine with Extra Favored Enemy and go to town.

So, probably speed and subtlety and then lots of enhancement bonus. Though if there's no listed enhancement bonus for subtlety, how do I tell when I'm at the +10 max? (speed is +3)

The Sword of Subtlety is a +1 blade...that's 2,000 gp. Cost is 22k. As there is no magical effect that reflects the +4/+4 while Sneak attacking, it's a +20k add-on, and doesn't count towards the +10 limit.
I'd probably get +'s to hit before Speed. You'll get more attacks as you level, but the important thing is to hit with every attack, not just get more of them.
Speed works best in the hands of a pure melee who is going to hit anyways.
