Greater Magic Weapon gives an enhancement bonus. Enhancement Bonuses do not stack. Therefore a Greater Magic Weapon'd bow and Greater Magic Weapon'd Arrow function the same as if only one of them had the spell cast.
It's the same if you fire a +1 Arrow from a +1 Bow. It's not +2, it still only a +1 bonus because both are enhancement.

I just don't get the point of magic arrows. They are expensive, you could just buy a Bow that is permanent for the same price. So what's the point?
Personally I think anything with ammunition should be 1/2 the price. So +1 bow should be 1000 GP instead of 2000 GP. Only the enhancement bonus applies to the attack roll only. For ammunition again it is 1/2 the price and the enhancement bonus for ammunition is for damage only.

Diversity. You can have some arrows that are flaming, some frosting, some human bane, some dragon bane, some of this type, some of that type and so on. Differing your arrow types puts more tools in your toolbox.
