Basically, if both the alternate class and the base class have a class feature with an identical name, can the alternate class use the archetype as well. For example, if a hypothetical Paladin Archetype replaced the Spells and Weapons and Armor class features, could the Antipaladin alternate class select the same archetype? In other words, should we treat alternate classes as a separate class or a super-archetype for the purpose of stacking/selecting archetypes?

If the alternate archetype has the same class features as replaced by a normal archetype (for example "sneak attack"), then yes, the alternate archetype can take the archetype as well. However, keep in mind that every single class ability needs to be replaceable.
For example, an anti-paladin *could* have taken the Warrior of the Holy Light archetype, if it weren't for the "Shining Light" ability of the warrior of the holy light.

Do you have any text quote you could support this opinion with? I'd be happy if you are right, but I'd like to be sure before I start preparing Archetype charts for all the alternate classes out there.

As long as that ablity has not been changed by the Alt class, it would be no different then stacking archetypes.
Edit: what lorekeeper is say for instance is that he Holy light worris gains two ablitys.
The first replaces spells {which the anti-paladin has, the second however replaces an Aura that the Anti-paladin has already replaced.
Meaning it does not have the ablity it needs to have to switch, so it can not take the archetype.

An alternate class, such as the anti-paladin or samurai, is just an extremely extensive archetype that swaps out something at most levels.
As with any multiple archetype scenario, if the two archetypes do not swap out the same general core/base class ability, then they can be stacked. If they do somewhere along the lines, they can not. However, due to the sheer number of items changed out for an alternate class, it would probably be hard to find appropriate matches (but there may still be some).

However, if we are going with the "extensive archetype", then hasn't the spells class feature already been replaced/changed making it ineligible for being replaced/changed by another archetype?
A character can take more than one archetype and garner additional alternate class features, but none of the alternate class features can replace or alter the same class feature from the core class as another alternate class feature. For example, a paladin could not be both a hospitaler and an undead scourge since they both modify the smite evil class feature and both replace the aura of justice class feature. A paladin could, however, be both an undead scourge and a warrior of the holy light, since none of their new class features replace the same core class feature.

Honestly I would say it has, I was using his example. The Anti-Paladin changes every single class feature, so with that one you will not find any Paladin archetypes that fit.
The two new ones however (which are really archetypes but had to be called alt classes based off the name alone) will be more stackable I would guess.
