You can have a masterwork weapon and even have it made of special materials; cold iron, silver, darkwood, etc...
Between the core rulebook and adventurers armory, I have found three kinds of rope; hemp, silk, and spider silk. My question is can silk or spider silk be used to make a net. If so, aside from the reduction of weight, would it modify any of rules of its use. DC to burst it for instance?
Can metal wire be threaded through the rope used to make a net?
Bottom line, are there any special materials with which I use to make my net?

Strict rules-as-written, no. Best to ask your GM.
I would certainly allow it. Based on a comparison of hemp rope and silk rope. The DC to burst should increase by at least 1 and the hit points will double. So, 10 hp DC 26 to burst. For spider silk, triple hp and another +1 to burst. So, 15 hp and DC 27 to burst.

Sure, but I don't think I would give any benefit to it as if you put enough metal in it to make a difference it would be significantly heavier and less flexible, so it would no longer be effective as a net.

None of the Core Rulebooks special materials would provide any benefit. You could for example make the weights out of adamantine or mithral but you still need the same amount of weight for it to work properly.
