Flat-footed and negative DEX modifiers

For calculating your flat-footed CMD and your AC, the rules say your dexterity bonus does not get added, but if your dexterity modifier is negative, you still substract this, right?

Yes, but your flat-footed AC can not be higher than you regular AC.

Bonus, Penalty and Modifier are not synonymous. A negative Dex modifier is a Penalty. Penalty and Bonus are defined differently on page 11 and 12. Flat-footed says to ignore your Bonus. If you have a Penalty, you don't have a Bonus. A Penalty is not ignored by being Flat-footed.
