Okay, I did search some, I read a lot and I still have difficulties here.
I just can't understand the process of creating a magic item. My doubts are concentrated specially in the effects.
Take for example the Rapier of Puncturing.
I see you need the feat and the spell harm.
First: the price. +2 weapon bonus and the wounding property would be: (2²x2000)+ (6²x1000) = 8000+36000= 44000 and not the 50k the book says.
One other thing: it says the effect can happen up to 3 times per day. Where did this limitation come from? It's just made up?
I'm really sorry if this has been asked over and over, but I just can't semm to process the whole information!

Magic item guideline are as much art as math, actually more art.
Most pre made items don't quite follow the guidelines themselves on prices. And yes they often just make up stuff. Breaking down the rapier.
Keep in mind that the enhancement and weapon special abilities should all be handled as one cost, in this case that of a +4 weapon (+2 bonus, +2 ability) 32,000 GP. The extra effect is that of a touch attack that does 1d6 con damage 3/day. I'm not actually sure how to price that off the top of my head at the moment.
However you can see is as +2 Wounding Rapier .... + .... Con damage effect. The Con damage effect will likely have an 150% cost (add an extra 50%) as it is an addon to the magic sword.
