Ok, I am a little confused about how PF does Multiclassing now.
I understand that when you go up a level, you can choose to take the first level of another class, that part I got. The part I am confused about is when can you level up the second class?
Do you have to wait till your main class goes up a level again? Then you can choose to level up your second class to second level instead of taking the level in the main?
That seems to be the only way it makes sense to me, and I just wanted to make sure. In my younger years I pretty much didn't allow multiclassing, it just got out of control, but it looks a little more feasible in PF, so we are going to give it a try.

You can take or raise a class level only when you get enough XP to do so.
In PF you as a 3rd level character could have
Fighter 3
Fighter 2/ wizard 1
Fighter /wizard / monk
Or any combination.......
So yes if you have two classes you can (at third level), level either one of them to level 2 or take a third class at level 1....

There is no "main class".
A "Fighter 4" is a 4th level character, and a "Fighter 1 / Rogue 1 / Cleric 1 / Sorcerer 1" is also a 4th level character. They have the exact same Experience Point Totals, same number of level-based bonus feats and level-based ability scores, and so on.
The Fighter 4 is a 4th level Fighter, and receives all the benefits of Fighter level 1, Fighter level 2, Fighter level 3, and Fighter level 4.
If his favored class is Fighter (which is very likely), he also gets a Favored Class benefit at each level (+1 hit point, +1 skill point, and whatever extra options his race gives). Each time he gains a level in Fighter, he may choose a different Favored Class benefit (so he could have +3 hit points and +1 skill point, for instance).
The Fighter 1 / Rogue 1 / Cleric 1 / Sorcerer 1 receives all the benefits of Fighter level 1, Rogue level 1, Cleric level 1, and Sorcerer level 1.
If his favored class is Fighter (who knows with this guy), he also gets a Favored Class benefit for every Fighter level he possesses (one, in this case).

Guess I am confused because XP's aren't "spent". If you are a Fighter and you just received enough XP to get to 3rd level, but instead you decide to take a first level Cleric, either way you still have a total of 5000 XP.
Do you need 2000 more XP to receive the 2nd level for the Cleric? Or maybe I am seeing it wrong, does the second class now have it's own seperate XP? If so that would make sense.

Think of it as gaining enough XP to reach the next Character Level, as opposed to a particular level in a class.
So if I am a Fighter 2 / Cleric 1 I am a 3rd level character, if I want to gain another level in either class I must attain Character Level 4 - which means I must increase my XP total from 5000 to 9000 (assuming Medium XP progression). WHen I do that I can become a Fighter 3 / Cleric 1 or a Fighter 2 / Cleric 2 or a Fighter 2 / Cleric 1 / Other Class 1.
