As I understand it, alchemists don't technically cast spells, so they don't technically have a caster level. So, aside from their built-in Brew Potion ability, they'd need Master Craftsman in order to make other magic items. Does that sound correct?
Also, since alchemists don't technically cast spells, they don't have the spell prerequisites for potions (or other items), so they will always have a tougher DC to aim for, compared to a spell caster. Does that sound correct? If so, how unbalancing would it be to allow them to use their extracts as spell prerequisites, to avoid the increased DC?

Yes, this is correct as far as I know.

I'd allow substituting spell requirements with extracts. It surely won't be unbalancing as they are already inferior in magic item creation, as they need to take the master craftsman feat.

Yup.

At 1st level, alchemists receive Brew Potion as a bonus feat. An alchemist can brew potions of any formulae he knows (up to 3rd level), using his alchemist level as his caster level. The spell must be one that can be made into a potion. The alchemist does not need to meet the prerequisites for this feat.

-The double hitch here is that the alchemists bonus to craft alchemy... doesn't apply to making a potion with it because the bonus is limited to alchemical items instead of being a flat bonus.

For anything but potions, not very. For potions, not at all. An alchemist will have maxed out spellcraft or alchemy, and given that they are limited to formula that they know , and that they are 3/4 casters, their Check will almost always exceed the DC even on a 1.
