Beginning a new campaign with "monsters" as characters for my players. Currently, we have a halfling wererat rogue, a duergar fighter (maybe cleric), a half-dragon fighter(maybe dragonborn), a half-janni cleric, and a drow necromancer.
My question is this: which Skill/Feat lists should I use? The one for the character or the one for the monster race? Or both? Rogues begin with 8 + Intelligence modifier in Skills, but a wererat comes with ranks in some pre-set Skills too. So...which do I use? Same goes for the other characters.
Any suggestions are appreciated.

All of those choices get their first hit die from their character class, so they get their first-level skills and feats from their class. If a monster PC has racial hit dice (hit dice of monster type X) those HD give it skill points, class skills and alter its feat progression.
The Lycanthrope template in the Bestiary describes how wererats work. You create your character as a halfling, then apply the adjustments for the template. Lycanthrope doesn't grant any racial hit dice or new skills, though some other templates do.

Also, if any monster player character has racial hit dice, those feats and skill ranks granted by those hit dice are not set in stone. Those are just typical skill/feat selections for the average member of that race/species. Class skills stay the same, but if you want to change where those skill points are allotted, you may.

Racial class skills and class skills gained from class stack, yes. You no longer lose class skills in Pathfinder. If your racial hit dice grant you Stealth as a class skill, it will always be a class skill, regardless of which classes you take.
If you replace your only racial hit die with that of a class, you gain no class skills from that racial hit die (since you never gained that hit die).
