+1 to the "Ask your DM" part.
As I see it, deities have other things to do than observing each and every follower they get. Especially those who cast spells without using the energy from their deity (read: mystic theurges). As long as the spell isn't used all the time in blatantly obvious ways, the guy should be fine. Now, if the consequences of the spell were against the deity's teachings, now that would attract its attention. For instance, a LG deity might frown a little on one use of an arcane C or E spell, but it will be even more displeased if the spell is used to commit mass murder.

I think he can, but only arcane spells using an arcane class spell slot.
He can't cast spells of opposed alignment using his cleric spell slots, even if they're arcane spells.
If he's an arcane preparation-based caster, he can't prepare cleric spells of opposed alignment in his arcane spell slots. He doesn't get access to those cleric spells or options at all. If he's a spontaneous arcane caster, the question becomes easier, because he would have to prepare the spell as a cleric, which he can't do, to cast it spontaneously.

Can a mystic theurge cast opposite aligned arcane spells or are those prohibited by the cleric restrictions?
No, Robert. You're still operating as a cleric of some sort and until you ditch your deity and get a new one, you're stuck casting the same 'good' spells as everyone else in seminary.

Can a mystic theurge cast opposite aligned arcane spells or are those prohibited by the cleric restrictions?
the Wizard hand can cast aligned spells no problem, the Cleric hand may suffer, but that's not the point of the question.
since your Alignment based restriction is for cleric spells, any wizard spell you cast can be any alignment.
your god may frown upon such acts and remove your ability to use divine magic, but again, not part of the question.
short answer: as long as you're not casting divine spells, you're fine.
