Is there any in-game way to tell the difference between being say shot by a longbow that crits, and shot by a longbow from a rogue with SA dice if you don't know it was a rogue who shot you? Both would be considered to hit a vital area.
In clearer terms, can you tell that a rogue shot you just by the damage done?

Trying to tell a lucky shot from a good shot? There ain't no rule. Either way.
So I suppose it would depend on the DM and the plot. If you need someone to tell that the messenger was killed by a skilled assassin you could have someone make a heal check and note that it was one wound deliberately placed just under the sternum and fired upwards.

Getting shot in the ass, while embarrassing, is hardly a vital area. Aside from the comedy value, it's probably the place I'd most want to take an arrow.
Infection, reduced movement and a wound that your party will mock. What's a little damage compare to your dignity.
Any jerk can kill. A really fishhole makes you sorry you lived.

The game is very abstract when it comes to things like hit points and such, technically no you can't just tell by the damage done. The best way to look at it in game is probably just leave it as it is. Which person is hurting you the most and have the character make the decision from that.

There's a difference between deliberate placement of a wound and an aggravated wound. They way I would view it is you could tell a rouge's sneak attack by the fact that the wound isn't necessarily torn and gushing blood but it is present in a very sensitive area a la achille's tendon or spine. It's a precision attack so they're not going for sheer destructive power but rather the most effective place.
A regular crit would just tear through anything in way i.e cutting down the bone in a leg, arrow deep in the chest, etc. It's a powerful blow but not necessarily placed purposely in an openly vital spot, rather causing such egregious damage far beyond the normal capability of the weapon.
I would probably say a heal check would be needed if you have the time to determine it since most people are just thinking "Why didn't that kill me?"

Either is going to be a nasty hit. What's the difference from a 'lucky' shot in the lung, or a well placed shot in the lung? A lucky shot to the knee, or a well placed shot in the knee?
Is the intent of the question because your players (or you) are trying to discern who the rogues in the bad-guy ranks are? Maybe they could tell overtime. Or maybe they could tell because after a few encounters with these 'guys' feel the same: They all wear dark green armbands, or, they all wield the same short sword/buckler, or, they all refuse to stand still... Do they all work for the same Guild? All trained by the same Master(s)?

The individual strikes could well be indistinguishable. The patterns however, can be followed. Besides: what is *one* HP?

But again we're getting into fluff for which there are no specific rules. "Precision" has a number of differing meanings and several types of attacks/damage could have that descriptor - to keep them from stacking. A precise hit from a rogue that does +1d6 SA damage is also available and can be done by a pair of fighter characters that have a teamwork feat and are working together. Neither of them are rogues but the metagame tag we use for the ability (which no one in world has knowledge of) allows us as players to keep things straight. That doesn't mean the in game world has this knowledge or would even thing of it in similar terms. All they know is that guy hurts when he hits and it seems to have something to do with being ganged up on (meta term - flanked). Obviously simplified but that is what we are working towards in the game, simplified rules decorated with fluff.
