Going by RAW, yes. However, it doesn't really make any sense.
Then again, if you go for the magical Flight ability instead of the wings, one could argue that it's like air walk, so the additional legs would matter.
Anyway, I'd say base speed is the speed granted by the eidolon's base form. Flight grants a fly speed equal to that base speed while limbs (legs) grants a bonus to the base (read: land) speed. Note that I speak of a speed BONUS instead of an INCREASE, so the bonus would not apply to to the Flight evolution.

Another reason why I hate the 'legs' evolution increasing speed. The number of legs has nothing to do with how fast you move (race a centipede and a cockroach sometime and see which one wins!).
Legs and speed increase should be a different set of evolutions. You should just be able to give the eidelon as many legs as you want for 1 point, and gain a +4 to CMD vs being tripped, and spend +1 points for an additional +4 vs being tripped.
A separate evolution to increase base speed, at 1 pt per, would have been better I think. Oh well, I posted, it didn't happen. I houseruled it.
