First, forgive me for my poor english.
My monk level 1 has a Cestus (Advanced Player's Guide) and an amulet of mighty fists enhancement bonus +1.
While wearing a cestus, my monk is considered armed and his unarmed attaks deal normal damage.
If my monk attacks with cestus....
1) His attack base damage is 1d6+extra (monk unarmed damage), right? or a 1d4+extra (cestus damage)?
2) What about the bonus attack? +1 (amulet) or +0 (cestus)?
3) What about the bonus damage? +1 (amulet) or +0 (cestus)?
4) Critical: x2 (unarmed attack) or 19-20x2 (cestus)?
In 3 and 4, I'm not counting the bba or strength.

You deal the 1d4+Str bonus and whatever normally applies to the weapon. Only if the monk uses an unarmed monk attack would he get the +1 from the amulet and his normal 1d6 unarmed damage.
I believe the RAW is when dealing with Unarmed Strike (the weapon) and Cestus/Brass Knuckles/etc you are talking two different items.
So if you are a 20th monk with Cestus you deal 1d4 and you gain no benefit from any feats (like Weapon Focus Unarmed) or other effects to your Cestus attack unless it applies to all attacks (including Daggers etc.)
The same for Brass Knuckles (but I believe only BK have the "you deal Monk Unarmed damage" and with that while you don't get the benefit of Weapon Focus Unarmed Strike while attacking with BKs you deal 2d10 (monk 20th) damage.
Now, there are a large number of people on these forums that disagree with this stance and most subscribe to the thinking that attacks with BKs are using the Unarmed Strike weapon.
So this issue (until Paizo clarifies) is heavily a DM's call domain. Paizo has also said on many occasions they don't want to state it one way or another on this issue, which I find unfortunate.
I play a Monk in PFS and I use the "they are separate weapons" stance, but I've found about half the DM's are with me and half are on the other side. So YMMV.
