A Monk of the Empty Hand's flurry of blows says the following:
[A] monk of the empty hand can make a flurry of blows using any combination of unarmed strikes or attacks with an improvised weapon. He may not make a flurry of blows with any other weapons, including special monk weapons.
Does this mean that, since you treat normal weapons as improvised weapons, monk weapons also get treated as improvised weapons and do the corresponding damage instead of their normal damage? What about a quarterstaff, since it's a two-handed weapon and "a two-handed weapon functions as a quarterstaff."?
Weapon Masters get Perfect Strike at 1st level, which lets you roll twice and take the highest when attacking with a kama, nunchaku, quarterstaff, sai, or siangham. At 2nd level. they get Weapon Focus with one of their monk weapons. Do these work with a Empty Handed Monk's treat-all-weapons-as-improvised-weapons?

With the exception of the Quarterstaff (which, as a two-handed weapon, is treated as ... a quarterstaff!), no. They are no longer, mechanically speaking, their original weapon type and are instead a light hammer, club, or quarterstaff, as appropriate.
