I'm just wondering if by swapping feats or gear on a generic monster that makes him more or less of a threat compare to its original desing.
For exemple i know pretty much that if i rule all orc to have fly in my campaing their CR would be affected..
BUT....
Let's say i'm building a brand of "orc snipers" replacing the profeciency with falcion and give them all point-blank shot.
Or i could simply say for whatever reason all orcs got toughness instead of profeciency with falcions.
Do the original original orc CR is affected or not?
THAT IS FOR SIMPLE SWAP!
But how do you handle the CR with more drastic changes.. let say i'm giving all orc 3 round of rage per day or fly, how do you calculate the impact on CR?

Swapping feats, equipment, skills, etc does not affect the CR any more than swapping the default Warrior level for another NPC class would affect the CR.
I wouldn't simply give a creature extra abilities; I like to use actual rules to do what I want. For your examples:
Giving all orcs 3 rounds of rage should be done by giving them Barbarian levels, with the appropriate CR adjustment for the number of class levels you give them.
Giving all orcs the ability to fly.. Wings of Flying, I suppose, but then they should have a high enough level to make the item part of their wealth, with the appropriate CR adjustment for that level.
