Thirding remove fatigue. Combined with a Sorcerer with the Hidden Reserves class feature (Campaign Setting p 50) is yet another way to have fun with it. If using other classes that risk fatigue to use (or overchannel) or whatever various abilities, that remove fatigue touch can be awesome.
Shaken or Sickened conditions tend to vanish pretty quickly on their own, while fatigued can take 8 hours to shake. But Shaken would be my second choice from the first tier, as it can be stacked up to Frightened/Panicked/Cowering and become much more serious than just a -2 to some rolls.
The most common sources of the Dazed condition rarely last more than 1 round, so it's not usually worth spending an action to remove.
Being able to purge disease is pretty cool, and I'm not terribly familiar with being staggered *other* than being at 0 hit points, so I'm not sure how often that comes up.
The 9th level mercies are much harder to choose from. Exhausted, Nauseated and Poisoned would probably be my first choices (Poisoned absolutely number one). Cursed might be neat for an Osirioni tomb-robbing adventure path, but not as relevant for general use (buy a scroll instead, for those rarer incidents). Being able to remove the frightened condition *by touching someone* is probably the last one I'd go for, since a frightened character will generally be running away. 'Wait, stop running! I can cure your fear by touching you! Slow down!!'
At 12th level, blindness and paralysis last the longest, potentially, but stunned is also a big deal, and, in the case of those brain ripper things that didn't make it into the OGL, can last a fair time as well... Deafness is pretty darn situational, and I'd be inclined to go back up to the 9th level mercies and picking up one of those instead.

What you want to remove with mercies are...
1. THings that affect other PCs class features fatigued being #1
2. things that are not better dealt with by just waiting
3. Things that a cheap scroll can't tackle!
4. Remember for the paladin in the middle of things is more likely to use that LOH on himself than on anyone else! (swift action)
Half-orcs are my favorite paladin....
