On page 432 of the Core Rulebook, it says that "thrown weapons are ineffective underwater, even launched from land."
And since the Core Rulebook also identifies the net as a thrown weapon, does this mean that you cannot use a net underwater? This does not seem to jive with the traditional "net and trident merfolk" flava.

It would appear by the RAW is done so for the purpose of the damage effects of MOST thrown weapons. For all intensive purposes the primary ability of the net would be to entangle not damage. This really should be listed under special but as it is the only entangling weapon I can see why they didn't bother.
The RAI would seem that it would not effect the ability to use a net underwater. Esp since the thing is weighted, causing it to sink/conform around the subject.

A net can be used underwater; just not in the way it is described in the weapon description. Basically, instead of throwing the net, you would need to hold the net open as you swim above and toward your opponent in a manner similar to how a fishing boat uses a dragnet to capture fish. There aren't really any written rules for this, but you could default to the Grapple rules. Another method would be to simply switch the net's normal attack method from a ranged touch to a melee touch attack (I'd probably go with this method.) The net would require two hands to use in this manner, and you could still use the trailing rope to drag the opponent.
This is pretty much the only way a net can be used underwater unless you open and drop it directly onto your opponent (you'd have to drop it really close or they could likely swim out of the way.) Nets have been part of fishing for a long time and it makes sense a triton or locathah would use a net in this manner so the image of trident and net-wielding merfolk is safe.

Throwing things underwater, much less lots of tied rope connected together, isn't exactly intuitive ;p
That's right. Sahuagin and other sea creatures often used nets to drag air-breathing victims underwater to drown.
