Some of my players want to reposeful the temple of Erastil and Environs from their own use. I'm thinking that the council is going to look into what happened to their hired mooks. I'm thinking of sending Sien from The sixfold Trial after them as sort of a prelude. send her in while the PCs are away. Lay a few traps, kill a few NPCS and maybe tear up the party a bit when the get back as she is leaving.
A few also seem intent on making the rebellion into some kind of neighborhood watch in the Ruined section of Westcrown. Protecting the squatters and getting support from the shopkeepers. They want to hand out little banners and crap. I'm thinking that the Dottari and the Hellknights will be giving them crap even if the party puts on a public face of concerned citizens.

The description of the hideout for the Children of Westcrown in the first book indicates that it is a place that won't be violated by the 'bad guys' during the campaign (assuming the PCs don't specifically lead them there). I think I would be fairly generous to extending this concept to another base that they try to set up for themselves (as they have even more attachment to that base).
The Bastards themselves are really just a distraction that have been set up by the council, not something they really even care about. In fact, as far as they are concerned a group other than the guards or hell knights breaking them up sets things up in Westcrown to be even more contentious, so I don't think they would be seeking retribution.
As for setting up some support for the folks in the ruined sector, I think this is a fantastic idea. I would place a lot of the little short adventure ideas that are in the adventure for before they tackle the Bastards back into this area.
The Children being heroes and protectors of the people is exactly what they are supposed to be doing... I would be nervous about trying to foil their plans too much when they won't really change the story anyway... you don't want to make it so nothing they try works and they just throw up their hands. I would leave the big challenges to what is happening in the AP and not trying to foil everything else they try and do.

My players also took over the Temple of Erastil. They have three bases, one being their public face, a small theater.
As long as they aren't advocating resistance or serious law breaking, I think the local dottari & Hellknights would be ok with them setting up a neighborhood watch to keep the thieves down.
Since some of the dottari might be getting paid to look the other way, you may have one or two approach them and make a deal.
Sian's secondary goal was to kill the PCs, the main goal she succeeded in.
There is an optional encounter in a later mod to throw in an assassin, I believe the fourth book.
I wouldn't kill off npcs this early in the campaign. They are still getting emotionally connected and creating ties to the city, which is important. If you want to kill an npc or two, outside of pc battle, do it during the chaos that happens later.
