Where would I put them? Thinking of adding them to a wandering monster table or specific encounter. They are too fun, considering that none of my players are really into the setting yet (I'm slowly converting them from 3.5) maybe some pugwampi will infest the palace sewers following Gnoll assassins or something? Any other thoughts?

The 2nd easiest would be to just replace the mites with them. They fit a similar conceptual space. Have it be the pugwampi vs the kobolds.
You could also infest the feild of bear traps (I want to say that's location C-ish) with them. Very unlucky!
For a more drastic change, replace the willowisps and lizardfolk with gnolls and pugwumpi. Change the "finding Tig" quest to be "the god (gnoll) is hungry and is fattening him up." Then you'd also have a group of gnolls on Candlemere, which is odd, but whatever. They could be confusing the influence of Yog-Sothoth for Lamashtu - they're both gods of madness, right? :-) It's a pilgramage!
And what's to stop you with replacing the Temple of the Elk with a Monastery of Vardishal? Go crazy with the AP-splicing!
If you dislike changing things so much, then yea, random encounter.

Replacing the mites with pugwampis makes the most sense. They're both fey, after all!

First AP that I've ever run, running LoF for a small sub-group of my normal group, and my players have also come to hating the little guys. I however love them, especially since I'm using the Crit Fail deck! Plus the expression on the face of the Warblade (whose playing a sword and board tank) when one of them reached up and Shatter-ed his shield? Priceless
