When it says, under beastshape I, that you gain +2 Nat Armor, does that mean a flat +2 or +2 over the Nat Armor listed under the creature in the bestiary?
You don't gain any of the stats of the creature in the bestiary. You just gain what the spell says you gain. So you would just gain the +2 to natural armor.

Does anyone have an idea as to how the Master of Many Forms prestige class (from the Complete Adventurer) would translate into Pathfinder? I have been thinking of rebuilding a druid who used this prestige class, but with the changes that have been made to the Wild Shape abilities, I'm not sure how to translate this over. Any help would be appreciated. Thanks.

It would take a complete rework since the wildshape is now better and more varied. I would be interested to see something like that though. I currently play a druid that is wildshape combat focused in PFS, which is a very fun character.

Master of Many Forms? Yeah that's not too hard, just replace the basic forms that it has with appropriate polymorph spells.
Alter Self, Beast Shape 4, Dragon form 1~3, Giant Form 1~2
Vermin form could just be built off of Beast shape -- it simply does vermin now in addition to animals and magical beasts. Aberrations, oozes and fey would be the hardest since there aren't polymorphs for them yet but shouldn't be too crazy to work up.
