I have trouble understanding what is supposed to happen:
A flesh golem attacked with a flame blade:
1. The golem is immune to magic (specifically anything that allows for spell resistance to apply)
2. The golem still is affected by magical attacks (fire slows it, lightning heals it)
3. Flame Blade is a magical fire attack, but also grants spell resistance
By my current reading, this means that flame blade attacks will slow the golem, but not deal damage. Is this correct? Or does the fire of the blade still deal fire damage - but cannot be wielded by the golem? Or something else?

Flame blade will slow the creature but not deal damage. You've got it. From the PRD:
Immunity to Magic (Ex) A flesh golem is immune to any spell or spell-like ability that allows spell resistance. In addition, certain spells and effects function differently against the creature, as noted below.
• A magical attack that deals cold or fire damage slows a flesh golem (as the slow spell) for 2d6 rounds (no save).
