Unholy Aura states that for SR: "Spell Resistance yes (harmless)" does that mean SR only applied against the creature having it cast upon, and not for those who fall victim to the third effect of the abjuration:

You are correct. The SR check is only for the creature receiving the aura spell, not those subject to the effects of the aura because, quite obviously, 1d6 Strength damage is not "harmless".
