I have never made a cleric and need a small clarification on the spells. If you read the Wisdom stat description in the front of the core rulebook, it says clerics receive bonus spells based on their Wisdom. But when you read the cleric spell description it says nothing about bonus spells. So my question is this: Is the bonus from Wisdom for spells per day or something else considering the script clearly says the cleric has access to all cleric spells for his level.

Yes. The clercic can prepare and cast bonus spells per day based on their high Wisdom.
For example, a 1st level Cleric with 13 Wisdom would be able to prepare three first level spells (One normal, one from his domain and one from Wisdom)

Yes, the bonus spells are in addition to the spells the cleric gets on the cleric spell table.
A 1st level cleric gets one spell, plus one domain spell. His wisdom score, if it's between 12 and 19, gets him another spell, so he can cast 2+1 spells per day.
If he started with a 20 wisdom, he would get 3+1 per day, etc.
