One of our players was in the front of the party in a hallway. They were knocked unconscious. Another player moved to stand over them. Then the cleric channeled positive energy bringing healing the downed party member enough to be functional. Now we have to conscious characters in the same square. Who has to move and to where and how?
We resolved it by having the formerly unconscious person stand up at the back of the party in an empty square. There might of been a closer square behind the creature at the front of the party.
Any input would be helpful.

...as above, or the prone character can crawl to an empty space, which is 1/4 movement I think, and provokes AoO, which the person standing in his square would provide cover for. Moving to the back of the party is possible moving through friendly squares, but moving around/through threatened squares would provoke more AoO. Moving through the monster's square to get behind him would require a Tumble check.

they can stand up from prone on their turn, provoking AoO as stated above,
just allow them to stand up in an adjacent square if they can, otherwise it is ok to push the other people back a square, it is just supposed to approximate reality and make combats easier to visualize, if you have a solution that everyone can agree with go with that.
If there really is no option to stand somewhere else, you can apply rules for squeezing.
"Squeezing: In some cases, you may have to squeeze
into or through an area that isn’t as wide as the space you
take up. You can squeeze through or into a space that is at
least half as wide as your normal space. Each move into or
through a narrow space counts as if it were 2 squares, and
while squeezed in a narrow space, you take a –4 penalty on
attack rolls and a –4 penalty to AC."
this isn't a hard rule, there isn't any really, but it will serve in a pinch

From the Prd combat section:
Accidentally Ending Movement in an Illegal Space: Sometimes a character ends its movement while moving through a space where it's not allowed to stop. When that happens, put your miniature in the last legal position you occupied, or the closest legal position, if there's a legal position that's closer
I would say that the 2 are squeezing, since they are 2 creatures of normal size in a single square. I would further say that the next time any of them take a move action they will automatically be moved at the end of the move action according to the above quote.

The square counts as difficult terrain for the purpose of standard movement. If the prone character gets up, they will be "squeezing".
If the prone character crawls away first and gets up somewhere else, the "difficult terrain" flag will be lifted from the square. Prone character should benefit from cover due to his colleague's protection.
