CR is the Challenge Rating for an individual creature / trap / whatever.
EL is the Encounter Level, or the approximate rating of all creatures / traps / conditions in an encounter, and the number that should be used against the party level to determine whether its appropriate.
CR is only ever equal to EL if there is a single creature and neither side has any big advantages (time to prepare, starts on high ground, that sort of thing).

The Pathfinder rules have eliminated the term "EL" (except for one place in the trap rules that I suspect is a typo); they only use the term "CR" now.

This is true, and I greatly prefer it. The new method for calculating experience makes me happy.
