Stormwrack gives a pretty good system for ship damage, amongst other things.....A list of spells that can damage a ship is in there too....

I don't have a compliant solution, but Legends of the High Seas is a pretty good ship to ship system and rules. I think you could use the Pathfinder as the base for all of the individual combat.

The ship system is very simple and won't distract from your campaign.

My DM has adapted many of the rules from Corsair for the seafaring parts of our campaign. I find it a bit cumbersome, but it's very robust, and deals with a lot of naval combat detail that Stormwrack doesn't.
