We last ended our session just outside Lavender last Saturday, and I had a couple of questions about the resolution. Here's what the party has done so far:
1. Had a couple of them wait in line to get a couple doses of the Luxuriant Liniment.
2. Had one of them (the scout) tail a diseased buyer back to his home and mark the door so he could check on if he's healed or not the next day.
3. Had the wizard go invisible and check out the nearby doors (all of which were locked or barred over).
4. Checked out the place at nighttime and noted the one guard, but also noted that they couldn't get in the doors (scout hasn't taken Disable Device yet, using PRPG rules)
Now they took the two samples they had and paid 50 GP (a fair price I thought) for use of the Acadamae's alchemical labs, along with 1 GP for the hiring of an alchemist (standard fair, I gave him a +1 int, +4 mod for Craft (Alchemy), +3 from skill focus). He botched the first batch, but was able to analyze the second and tell them the ingredients.
They think that, along with checking on the diseased guy tomorrow and finding his progress not better, these things will allow them all the proof they need to present to Ishani. Likely he'll ask them to get the Guard and put a stop to this, but I'm wondering how I should go about it.
I do want them to get a hold of her gear, I don't want them to fall behind. Should I have Kroft recommend they break in themselves before she brings the Guard fully in and see if they can get any more evidence to use against them? Or should I have her assign a few men to go help with them? I was concerned that if they just decided to bow out and let the Guard take it from here, then they might not get the loot, unless Kroft was kind enough to let them have pickings from the spoils first.

I have similar issue with my group and how to get them the loot that is written in when they don't typically get this loot through how they role-play (we are playing in the Shackled City AP).
My experience is that they will often skip the treasure. If that happens you need to find another way to get them the value of treasure that you want them to have. Increased payment from Kroft is the easiest way I see in this situation. If you don't think it makes sense for her to just give them extra, then I would suggest having her pay that much more for the next mission.
Unfortunately though, you need to let them take and interact with the scene the way that they want to... even when it means they don't get the treasure the way you would like.
