I must admit, I haven't read all of Alpha 3, however from what I've seen these four suggestions haven't been addressed:
1) I think you should explicitely state bonus types whenever you mention them so that we can be sure that an untyped bonus really is untyped rather than "type omitted in error". Types of bonus should be given for every addition, including speed (barbarian appears to be untyped but monk isn't), damage resistance, weapon damage of all sorts (i.e. "undead bane" damage), so that we have complete clarity about what stacks and what doesn't. It would also be great if all bonuses with their types could be summarised in an appendix somewhere.
2) I think all detrimental effects should be typed in much the same way so that little anomalies don't fall through the cracks. This is particularly clear when you look at your paladin abilities - does it make sense for a paladin to not be able to cure "sickened" or "paralysed" because it isn't a "curse" or an "enchantment" or a "disease" or a "poison". I think you should state explicitely, for example, that a "sickened" effect is a poison, if it always is, or specifically if, for example, it is in the case of troglodyte, but not in the case of a Ghast.
3) I think you should re-think "save results in immunity for 24hrs", not only because it seems to me to make little sense (I've seen that mummy before a few hours ago so it's not going to paralyse me with fear, but not that one so ...), but also because of the potential nightmarish bookkeeping that it requires to maintain.
4) Finally, alignment. I would like to suggest the removal of the first line in the Detect Evil table - the one just relating to "evil creature". I think that "evil" in this sense is too changeable and subjective and I think it's more of a game-killer than anything else. I would like to also suggest that any creature which is given an alignment of "always evil" should radiate an evil aura, much like an evil cleric. Anything which is "usually evil", as it is not congenitally evil, should not radiate an evil aura. The same, of course, is true for the other alignments.
