Basically I'm asking the designers of the Adventure Path whether a Cleric of Lloth will be better off/worse off than any other evil cleric in the Savage Tide?
A simple Yes or No, no details needed, would suffice and affect my descision to take one.

While an evil character of any alignment isn't going to mesh well with a lot of the plot elements in Savage Tide, a drow cleric of Lolth wouldn't be any better off or have any real advantages over any other evil cleric.

To add to this, as a DM, I would rule that even WITH the Daylight Adaptation feat, a drow would be extremely miserable in a tropical or sub-tropical environment, especially on-board a ship. Very bright, very hot, no place to hide while there's work to do on deck.
Beyond that, what James said is (of course) dead on.

I say do it. It is always the unique characters that make a game more fun. The only thing I would say, is make sure you have a detailed and clear reason why a Drow cleric of Lolth would be adventuring in the tropics. I would imagine if Lolth ordered her to, she might be willing to put up with all manner of humiliation (such as dealing with males). Well, as long as it served her interest.

Thanks guys. The pary is going to be of a more mercenary bent, possibly with a couple of 'evil' characters. Heck we have a Lizardman druid!
I was thinking about Baldurs Gate (the game) the other day, especially the drow cleric NPC Viconia and thought to myself, "we haven't seen a drow PC in our games for close to 10 years. I think now is a good time as any".
I'm going to play her as the arrogant femal drow cleric. The GM is going to make the campaign a little more 'monster' liberal - eg bugbear innkeepers, kobold sailors etc.
I'll see how I go. I'm writing up the character today and I'll send it off to him for appoval.
