...is it possible to tell the website your campaign is using the optional free archetype rules? Or do you have to manually apply the bonus feats? And how would you do that anyway?

Menu > Character > Character Options, it's under Advanced Options.

I paid for my copy, so I'm not sure if that option is available if you're using the freeware version.

As a note, you do need the paid version to use Free Archetype, as well as to create custom feats and such IIRC.
