Hi,
I'm relatively new to Pathfinder, and my group wants to play Kingmaker. I have one player that wants to play an android cleric of Casandalee. I know that the AP takes place in 4710 and Casandalee didn't rise to godhood until a bit later (at least, I think so), but I'm tempted to tweak the timeline a little and just let him play the character. However, I only know the basic lore and I don't know if this small change could have big consequences down the line.
Will there be any issues if Casandalee is already a deity in our game's timeline? This is probably a non-issue, but I just want to be sure.

The only timeline that matters is your own game's timeline. If you have a player who wants to worship Casandalee, and your group hasn't yet played Iron Gods, then you can just assume that the plot of Iron Gods took place already in your game.
If you and your group later decide to play Iron Gods, you'll then have to decide if this is a "historical" campaign for your table that takes place before your Kingmaker campaign did, or have it take place in what's essentially an alternate timeline—not every campaign needs to be part of the same shared universe.
The only issue that'll pop up in your game is that there's just not a lot for a cleric of Casandalee to interact with or look forward to in Kingmaker in the same way, say, that a worshiper of Erastil or Shelyn might. That's not really a big deal, especially if you seed in PC-facing adjustments for all of your players into the game to customize things.
Alternately, maybe the android cleric worships Brigh instead?
